as you know we are working on newer base callers that should deal with homopolymers (probably the most important error) -- and we are also now looking to resolved modified bases in non-PCR samples. The plan would be to re-call the data with those newer versions when ready and then see the effect. Meanwhile, quite a few people go down to the signal level to polish out (or at least classify) errors and modifications - but thats a lot of work, but thats why I've made signal available as base caller development is not quick.
